Places like San Gimigniano can easily be reached by bus. Assisi is considerably further afield. I would suggest doing that from Perugia which is much closer by (not to mention cheaper in terms of lodging), same for Cortona (very nice), Arezzo, Città di Castello, San Sepolcro...
