I am thinking about going to Morocco in October and have heard that flying into Spain and taking a ferry across is a cheaper option. Is this advisable? What is the state of public transport (trains?) like in order to get around on the other side?

The most important, closest and cheapst way to cross from Spain to Morocco is from Algeciras. There are direct trains and buses that go there.
From Algeciras you have two options: Ceuta/Sebta and Tangiers/Tanger. Ceuta is Spanish terrotory in Africa, from there you have to go to the border (about 5 km), and from the border you have buses to Tetouan, a main city about 10 km from the border. If you plan to take the train in Morocco it is better to move to Tanger, where you can take the train to everyplace in the country.
I agree with Aitor about the trains. Go to Tanger and then get the train to where ever you want, the buses can be hellish in Morocco but the trains are good (except the toilets) and cheep.
