i'd look for a hostel in Berlin Mitte - centrally located in a cool suburb. you can reach all sights easily by underground from there.

Be sure to take a hostel in East Berlin. Mine was located in Friedrichshain, which I heard is one of the most "hip" locations in town. It wasn't expensive, like many other things in Eastern Berlin. It's a little away from the main attractions, but has a great atmosphere. When you're visiting Berlin, you'll be using the subway a lot, independent from where you'll be staying. In this respect it's completely different from Amsteram/Prague/Florence. So i would go for the price/nice atmosphere and find somewhere to stay in Friedrichshain. Buy yourself a public transport pass (also advisable if you would be staying on the Museum Insel itself). You'll have a great time!
