Sounds like fun. In general, you shouldn't have too much problems. You will need to figure out the papers to export and import the motorcycle into and out of each country. You can pick up a book that covers the basics which has gotten good reviews called Driving the Pan-American Highway from an online retailer or an online version at Escape Artist.

The other big issue is crossing the Darrien Gap. Here's some information: Darrien Gap. In general, you will be best to ship your bike from Columbia to Panama and pick the ride back up then.

I'm thinking of travelling down the pacific coast of SouthAmerica.
Any suggestions on whether it is better to hire, or even buy, a motorbike out in Ecuador and sell it later, or get my own exported over.

If it is better to export, what's the best and cheapest way to do it?
