Does anyone know of a way to travel by train or bus from Jordan to Egypt?

The only way to go overland from Jordan to Egypt is through Israel. If you are in Aqaba, you can cross at the Arava Border near Eilat and then travel to the Israel-Egypt border and cross to Taba. Then, you'll be in Egypt, albeit in the Sinai (which is beautiful and fun), so if you want to continue overland to, say, Cairo, there is a bus from Taba.

Alternately, there is a ferry from Aqaga to Nuweiba (in the Sinai on the Red Sea), but if you are going to Cairo, you'll still need to go back to that bus from Taba!

If you decide to go overland through Israel, why not spend a few days touring around Israel? It's a beautiful country with lots to offer.

Unless they've replaced it recently, the ferry from Aqaba to Nuweiba is a roach-ridden rustbucket.

Even so, that's one way to get there and, at least, it's not a very long ride!
