It depends on how much money, you are willing to spend. Japan is a very expensive country. I still remember, the time I lived there (many, many years ago)the exchange rate was 360 yen to a dollar. Now it is roughly 120 yen to a dollar, add to that the inflation. Pretend that you have enough money to go wherever you want, I recommend going to : Nikko, Kyoto, Osaka, Nara, Kamakura, Hokaido. If you were there around July, then climb Mt. Fuji. What you will see is mostly temples, castles, mountains, and ways of living in different cities.

Japan is still an expensive country to live in / travel in. If you are coming on a temporary visitors visa then i would say to get the Japan rail pass. You can get if for 7,14 or 21 days and it works out a hell of a lot cheaper than buying train tickets point to point. The trains are really nice here, always on time and get you places really quickly, so you can see a lot of Japan in a short tme. Be aware of the Japanese holidays as during these times, the trains and accommodation are heaving and you will need to book well in advance if ur coming during this time.
