Is it possible to cross borders with European Union countries without being stopped or whatnot.

All countries in EU do not have customs (I mean they do, but you do not have to show your passport anymore) so yes, you can cross borders in EU without stopping:)

It just crossed my mind that if you cross new EU countries you still have to show you passport for example between Austria and Slovenia.

You need to check whether your rental contract allows you to take the car into another country. A lot of companies forbid it, especially if you want to take the car to Eastern Europe and you could find yourself in a lot of trouble if you are caught. Don't do it without permission.

FYI, within the Schengen area of Europe border controls to check for passports have been abolished. It is also no problem to export and import goods within the EU. Customs only exists for goods from outside the EU.

Well, if you rent a car, you have to ask them, if the car has the documents to go out of the country. But i know for sure that Dollar Thrifty Slovenia has it. But some "rent a cars" don't let you to the risk teritory (like Albany).

The issue of crossing borders with a rented car doesn't only depend on the regulations between countries, but also the policy of a given car rental company.
On the page of economy you may check what the deal is for the place where you want to rent a car (to which other countries you are allowed to take it).
