As I recently posted elsewhere in this forum, it should be possible to cross from Peru into Ecuador by river, but I've never met anyone doing it (would be interested in hearing experiences!). The bit from Manaus to Iquitos on the other hand is a well-trodden piece of the beaten tourist track; there is a direct connection for which price quotes vary considerably, but you should at least be able to find a passage for less than 200 USD. Just ask around upon arrival to find the best deal.
