My cousin and I have always wanted to travel Japan. Not too long ago we decided that we are going to do it. In theory we want to backpack from the top of japan to the bottom. Maybe start in Tokyo, packback northern japan, go back to tokyo for awhile then do the southern parts. Is this worth it? About how much funding would we need? What are some sites we should see/routes we should take? How much time would we need? Anything is appreciated, thanks!

6 hours isn't that long, may take a bit longer for someone to reply who can help. Particularly as during those 6 hours Japan has been asleep and there may be someone travelling there right now who could help. Just try to be patient
i spent 2 weeks in Japan - i flew to tokyo then went from there to kyoto, on to hiroshima, nagasaki and fukuoka. I would strongly recommend getting a Japan rail pass - these can only be bought outside Japan and will save you a lot of money if you're going to be travelling around the country. You can use them on the Shinkansen (bullet train) across the country which is the best way to get around. It seems like a big outlay at first but it will definitely save you money. they can also be used on the train network within tokyo which is useful.
Tokyo is worth a few days, as is Kyoto (mainly for the temples if you like these). The peace museums in Hiroshima and Nagasaki are also worth a visit.
Budget for at least US$60 - 70 per day - it's not a cheap country to travel in, even if you stay in hostels and eat cheaply.
I'm not sure about time scales as I did the places i mentioned in a 2 week holiday, but spend as much time as you can as there is so much to see in Japan.
and yes I'd say it's definitely worth it - i have travelled quite a lot and Japan is still among my top few places I've ever been, if not the best! It's a wonderful country with amazing people and a fascinating culture so I'd definitely encourage you to go.

not sure which guide book you already have but I found lonely planet really good for finding budget places to stay in Japan. what time of year are you going? April (when i went) is nice as all the cherry blossom is out.
