In Thailand i would recomend visiting Bangkok, Kanchanaburi and Ayathaya. Then head down to the beaches in Thailand - take your pick. When you head into Malaysia visit Penang, the Cameron Highlands, and the National Parks in the center (can't remember what they are called). If you aren't tired of beaches than you can also visit the Perhentian Islands on the East Coast. Then visit KL and Melaka before heading to Singapore.

With 6 weeks you may also have time to visit a bit more in the north. You can take a 5-7 days to head up to Chaing Mai in Thailand before heading to South. Or, if you are interested in historical temples, then you could take a few days and do a side trip to Angkor in Cambodia for a few days.

Bangkok,Pattaya,Kanchanaburi,Ayutthaya. (Central Thailand)
Ko Samui,Ko Phuket,Ko Phi Phi,Hadyai. (Southern Thailand)-Avoid Pattani,Yala and Narathiwat Province. Political unstable there.

Langkawi Island,Pangkor Island,Penang Island. (Northern Malaysia)
Kuala Lumpur,Genting Highlands,Malacca. (Central Malaysia)

SINGAPORE!

The National Park is called 'TAMAN NEGARA'. It is located near Jerantut or Kuala Lipis area.

I would definitely suggest you spend a few days in Bangkok, it is quite a fascinating place to see. You can spend days visiting the temples alone (it is a bit like Rome and churches in that respect). One thing there though - if you do go and see the Grand Palace (and you should), make sure you are wearing appropriate clothes, if they are too revealing then you will have to hire stuff to go in. And get there early, it gets madly busy very quickly.

Ayutthaya (also spelt Ayathaya by the looks of things!) is also an interesting place to see. This can be done as a day trip form Bangkok, though it would be more relaxing to stat there one night. Ayutthaya used to be the capital of Thailand before it moved to Bangkok and has many ruins from that time.

Both the links here will take you to interactive maps with 360 panoramas showing what is there and some local information which you may find useful.

You can follow the rail line and highway south ( the rail line eventualy goes to penang malaysia from where you can bus or train to Kuala lumpur and then Singapore ).
From Bangkok by bus or train south to Phetchaburi-Hua Hin-Pranburi-Dolphin Bay ( Pink Dolphins in the sea)-Prachuap Khiri Khan-Bang Saphan ( koh Talu Island )- Chumphon ( to hop over to the islands for snorkeling on Koh Tao, then perhaps Koh Phangan and Koh Samui ). From Surat Thani ( near Koh Samui ) you can keep to the East Coast through Hat Yai into malsyia or head south west towards krabi, Koh Lanta and satun. From Saturn 1 hr 30 minutes boat to Langkawi, then ferry to Penang. From penang the bridge links the mainland for bus and train south through Malaysia and then Singapore.
:)
