I have heard the Big Apple hostel is a good hostel (it was booked out when I was in New York) but it is one of the most expensive hostels in New York. It has a perfect location only a block and a half from Times Square, but if you do want to stay there it is adviseable to book in advance, because they do book out most nights and regularly over a month in advance.

One hostel that you should definitely stay clear of is "The Wanderers Inn West" hostel. That was very cheap by New York standards, but the operators are extremely rude and it is a very unpleasant place and neighbourhood. To top it all off, they also don't have a luggage storage facility, so if you don't have a flight until late, you will be carrying all your baggage around town the whole day.

Have a great trip

Another hostel will be the West Side YMCA

Check out: http://www.ymcanyc.org/

I stayed there once (near the Central Park - 5 West 63rd)

The floor was dirty, but I paid just EUR 35 for one night. I just stayed there during the night (maybe 6 hrs) and then went outside to explore NYC. So I didn't care so much about the accommodation.

Anyway, it was safe (u have an electronic key), airconditioning is as well included and the location is good - there is a subway nearby.

But as I said...it is a little bit dirty there, but at least I didn't see any rat (!), which you can find in some hostels in NYC, there

Anyway, I would recommend you to stay in a hotel and not in a hostel.

I have stayed twice at the Portland Square hotel. Excellent choice. Nice, clean place, 1/2 block from Times Square and the subway.
