Mexico is in North America and is a long way from Brasil or Argentina.

You could easily spend 6 weeks in Brasil or Peru or Colombia and still have places left to see, South Amercvia is huge diverse place.

Buy the Footprint Guide to South America and read it cover to cover a few times then come back with specific questions. http://www.footprintbooks.com/

Also take the time to read as many old posts here before you do.

Where are you from, what are your interests and how much cash do you have at your disposal?

Personally id fly to Lima or Quito and choose 2 countries to spend my time in...eg Peru and Bolivia

With 6 weeks and if it would be my first time to SA I would spend my time in Northern Chile, the Bolivian Altiplano and Southern Peru. Cheap but easy to travel around and great nature and culture.
Possible route in the form of a loop:
San Pedro de Atacama - Uyuni - Sucre - La Paz - Titicaca Lake - Cuzco and Machu Picchu - Arequipa - Nazca Lines - Arica - Parc Nacional Lauca and down again to San Pedro.
You could also start in Santiago and fly out of Lima or v.v.
