I am trying to decided the best spot in Peru for a budget travelers to view the Amazon. Would you recommend flying to Iquitos for a say in a lodge there or flying to Puerto Maldonado and stay in a lodge in that area? Also, I was thinking about Manú National Park. I know the tours are very expensive, but if you factor in the costs of flying round-trip Lima to Iquitos or Cuzco to Puerto Maldonado, should equal a tour to Manu...not to mention a better park.

Iquitos is definitely a better place to visit , good rates and the best lodges .
You can do birdwatching ,Hike through the jungle to explore the rainforest,Visit Indigenous Tribes,Fishing ,alot of things

I went to Boca Manu for 1 week on a tour I organised when i arrived in Cusco. It cost $500 so not cheap but all in all i would say it was worth it and if you are in Cuzco anyway would work out cheaper than making a detour to Iquitos I would think. You spend a day each way travelling on a bus on pretty shitty roads and then a day each way travelling by river which is a little better as you actually get to see some wildlife. I was lucky enough to get a brief glimpse of a jaguar on the river bank during this section of the trip but don't count on it. So you really only get 3 days actually in the Boca Manu reserve but the biodiversity of the area is impressive. You spend the time actually seeing wildlife rather than the dubious practice of 'visting indigenous tribes.'
