I'm traveling through Prague for a week, and wondered if that would allow me enough time to see (some of) the sites of Prague city, whilst also being able to see Cesky Krumlov? I understand it takes about 4hrs to get there...Should I get accommodation there too?

Yes, stay in Cesky Krumlov for the night. Train connections between the 2 cities are not that frequent, especially if you are a late riser you'll have big trouble getting back in time on the same day.
Note that apart from seeing the castle in Cesky Krumlov you can go riverrafting there, if that interests you should plan to stay in C.K. for 2 days, arriving in the late morning and leaving in the evening of the next day. I can recommend the Hostel 99 in C. K. .

I would also personally recommend travelling by bus and not train. The train from Cesky Budejovie to Cesky Krumlov (you almost always have to change in CB) is very twisty and painfully slow, and the railway station in CK isn't particularly central either.
There are pretty frequent/comfortable/direct buses from Praha to CK and back again, which are both quicker and cheaper. The journey is 2hrs 45.
Any hostel in Prague can give you detailed info as to this journey, as it is a common one in backpacking circles.
I agree, you definitely have plenty of time. You might even fit in another excursion if you like. When I went to Praha I arrived late afternoon, had two full days, and then left the next morning. While I could have done a few more things, I really fit most all into this time. Good Luck!
