Have you tried the HK budget hotels? Also notice that the Dragon hostel which gets really good reviews in this forum thread has private rooms available for quite cheap (about 30-35 USD for a single).

Earlier this year I stayed at the Metropole Hotel in Mong Kok (Kowloon). It's a nice hotel a few minutes walk from an MRT station (which gives you access everywhere). Buses too. Convenience stores very close. Shops, markets easy walking distance. It was cheap too (about £43 a night for a single room, so $65 ish). The only thing I had against it was that the mattresses in the beds were very hard. Some people might be used to them but they were too hard for me.

I read some research undertaken by a hotel chain and the thing most important to users after the location of the hotel, was the quality of the beds. So I am sure you are not alone in this!! Thanks for the feedback!

A few years ago I stayed in the Panda Hotel in Hong Kong. Although it was not in the main shopping area there was a MRT station pretty close to it.

You can also check out the YMCA if you want. They have rooms that you can use and also save some money.

Good luck.
