i think the really only thing you can do without a guide, is to take one of the regular traportationships that go from manaus harbour to other cities in the amazon region.
But if you really want to see flora and fauna of the amazon, you will need a guide who can bring you to off the beaten track places and lead you through the jungle.

I am travelling the amazon from Iquitos to Manasus in March. Most tourists take one or two days guided tours into the jungle. The other boats are normal transport/passenger-ferrys, and I guess you´ll experience more on these. Most places you have to fly in/out from, so that can be a cost. And make sure you go downstream... Upstream apperently take forever.

Ok the solution is to take the regular tensport you can go from boarder to manaus and also from iquitos to manuas crossig the border but as the guys says go downstream and it's enough days in that way... if you are lucky 7 days from border to manaus.

If you want you can go till belem crossing santarem (that is nice )but may be you need 5-7 more days.

You can arrange when you are there ... safe it's a big word but if you use the head you can have a good trip
