The site will automatically show you potentially savings fares. You need to buy at least 10 days in advance, but often the cheapest seats (those for 29 EUR and 39 EUR) are already sold out. In this case all you can do is try is different dates and times - if everything is sold out in the late morning try a 5 am departure in Munich or or 11 pm arrival in Vienna.

I did the same thing but the other way round(i.e. starting in Portugal) a couple of years ago and it was great visiting so many places in such a short space of time, although there are obviously a lot of places i'd now like to go back to for longer! Of all the places I visited my top 3 recommendations would be Oporto, Nimes & Ljubljana. Enjoy! :)

I see some of those 29 EUR deals, but how do I know that it will stop in Salzburg and when can I find out when it will be there?
Thanks!

Edit:
I'm getting ready to book my trains, if you have any suggestions to below, please let me know:
March 29 (Wed): Paris to Zurich - on raileurope it is roughly £60
April 1 (Thur): Zurich to Munich - on raileurope it is £66
April 5 (Mon): Munich to Salzberg - on the bahn.de it is 19EUR - £35 on raileurope
April 7 (Wed): Salzburg to Vienna - looking for a deal from Munich, but if not, it is £50 on raileurope
April 11 (Sun): Vienna to Prague - £50-£60 on raileurope

My dates are flexible. Any ideas on finding cheaper tickets? A lot of the websites you linked me to (in the first post) aren't in english, so it makes it nearly impossible for me to navigate them. I suspect there are cheaper tickets on them though.
