I'm heading up the East Coast at the minute and I went down the East Coast a few years ago and I'd say it doesn't really matter. The only very small reason I can think of to head up the coast is that in Byron Bay a bar called Cheeky Monkeys have competitions every night to win free trips (such as to Fraser Island and The Whitsundays) so if you head up you've got a chance of winning a free trip for Fraser or the Whitsundays, whereas if you head down and you win a free trip it'll be too late to use it cos you'll have already been.

Hostels are a bit cheaper towards the north as well, so if you're on a budget it's maybe best to head up and then towards the end it's easier to stretch your money out a bit further. But overall it doesn't really matter. Basically the main factor I would consider when making the decision would be whether I could get a cheaper flight to Cairns or Sydney.
