Nationality: Australia.
Country of Current Residence: UK
Intended Purpose of Stay: Travel
Intended Duration of Stay: 1 month-ish
Intended Country of Stay: Germany, France

But it's a bit more complicated than that!

I have been in Europe since the 27th June 2011. During that time, I have travelled to France, Spain, Germany, Netherlands, Belgium (Schengen) (in total 61 days since entry) and Turkey (Non-Schengen) (in total 28 days), and I have been in the UK since the 21st September.

I intend to study here (with a Student Visitor Visa) until the 1st February, then to travel until I have to return to Sydney on the 1st March (29 days). By my calculations, the term of my first six-month, 90-days limit ends on the 27th of December, so I won't have any troubles re-entering the Schengen Area in February. Is that right? Or because I will have been in Europe for the entire 90 days out of 6 months, is it more complicated than that?

I may be over-thinking this, but I had some trouble with a mean border-guard in Germany because she was worried I had spent over 90 days there.

I'd be grateful for any information you can give me!

Yes, it's more complicated - but in your case, absolutely no problem. The 180 day (six month) period doesn't have a firm start and end ("expiry") date. It's a sliding window. Out of any imaginable period of 180 days, you're only allowed to be in the Schengen area for 90 days. So count back. If you intend to enter the Schengen area on the 1st of February, count back 180 days (take 1 August for now since that's easier) and see. Since you entered the UK on the 21st of September, you'll count at most 51 days (less if you were in Turkey during August or September); that means you can stay in the Schengen area for 39 days without any trouble, and of course, you really could stay for 90 days again, since every day, an extra day is taken off from the start, and by the time you reach March 21, there won't be any more days counting against you from your summer travels.
