Part from Cochin to Kannur-

you just have two beaches in the list Goa and Kannur , compared to the touristy beaches of Goa i would say Kannur beaches are less explored, nice beaches

and if you want to catch the state water transport run boat from Kollam to Alleppey then you have to be there at Kollam at 10 AM , which means you will have to start very early from Cochin , some where around 5 AM , which is ambitious if you are staying far from the city centre or at FortCochin

instead you can come to Varkala from Cochin by train , spend 2 nights there . from Varkala you can take the bus to Kollam , which is approx 1 Hour and then take the boat to Alleppey . stay overnight at Alleppey , as the boat reaches by 6:30PM

next day you can take the train to Bangalore and do Hampi and mysore .

if you plan it well and book your train tickets in advance , atleast the overnight trains ,then it is doable
you can book train tickets 120 days in advance , as it is peak tour season you need to confirm your tickets , both here in the south as well as north India

Hi You should visit fatehpur sikri when are close to agra. Everyone loves visiting Taj Mahal but fatehpur sikri which was created by Akbar (Father of the creator of Taj Mahal). Even a Hollywood movie named The Fall did their shooting here. Just google it & you will get the idea.
