I ´m going to Foz do Iguazu and have to change the plane in Sao Paulo.
Do I ´ll need to check out and in the baggage at the Airport in Sao Paulo ?

There are different regulations for international flights compared to domestic and between different domestic carriers so no one can answer your question when you give zero information regarding where you're flying from and on which airline.

Bottom line: Ask your airline.

well I´ll fly with TAM Aerolineas. From Frankfurt/Germany to Foz do Iguazu.

The airline told I ve to check out the luggage and check in again ( for the flight to Foz) , at Sao Paulo Airport.
I hope 2 hours ( Sunday , 5.00 a.m.) are enough time therefore.

It sounds like your Immigration/Customs entry into Brazil happens at Sao Paulo Airport, then the flight to Foz do Iguacu is treated as a domestic leg.
