The idea makes sense, but as Nice is so close to the border, i'd get a train/bus to ventimiglia (on the italian side of border) so getting a 1 way rental from there to Rome would make sense. Pisa would be the logical choice, you've already done your sightseeing in Milan. Pisa is only about 20 minutes away by train to the Cinque Terre region and those routes are more frequent and cheaper compared to Milan-Genoa (You'd then have to take a connection to the Genoa-La Spezia/Florence line).
