I have my schenghen visa on my outdated passport and my new passport is in the process. In the meantime, I want to travel through Europe to Latin America with my secondary passport (secondary nationality). I need no visa for the final destination, but i need to pass through two airports in schenghen area to get there. Anybody knows if I can I use my visa in my old passport and my secondary passport?

Will you be leaving the airports in Europe, or just 'in transit'.
If you're in transit then you won't need a euro visa.
If you intend to leave the airport than I suspect you'll have problems.

I am planning to travel from Skopje airport to Ljubljana, then to Frankfurt and then to Panama. I do not intend to leave the airport in any of the European airports. Nonetheless, it seems that in order to be able to fly from Lju to Fra, since both are within Schengen area, I will have to go through passport check in Lju. Unfortunately, there is no marching flight from Skopje to Fra and obviously, there are no long haul flights from Lju. Thats why I was wondering if I could still make use of my visa in my outdated passport in combination with my secondary passport (secondary nationality). Worst comes worst, I’d have to wait for my other passport to be ready. This way, it seems that the visa is still valid as long as I have a new passport from the same issuer!

I'd be surprised if they let you out of the 'transit' area in Lju or Fra.
I think any passport check will be security checks rather than legality check.

With an Australian passport I know people who travel with expired passports but valid visas and as long ad they present their new passport with the valid visa in the expired passport they seem to have no problem. I don't know if this something that would work with your passport and visa situation but, perhaps talking to the department that issues your passports could tell you what you can do.

I'm not sure Ljubljana airport even has a direct transit option or 'area'...it certainly didn't last time I flew there. But even if it now does, as you are flying into a Schengen country from a non-Schengen country and then flying onwards within the Schengen Area you will go through a passport check.

I've read differing information about whether a valid Schengen visa in an expired passport retains its validity when a new passport exists. There does seem to be some variation in experiences, related to the country concerned, the citizenship of the person and...of course...the date (visa rules, regulations and guidelines change). But all that information relates to both old and new passport being the same citizenship.

As I understand it, you have two citizenships and therefore have two passports? Using the Schengen visa in an expired passport for x citizenship alongside the valid passport for y citizenship is, imo, unlikely to be acceptable. You're certainly likely to be asked more questions than usual.

It's up to you whether you risk it but, personally, I'd wait for the new passport to arrive.

I haven't been to/through there and hadn't thought about that.
I'd just assumed that if passengers were transiting through there then it would be set up for it.
If it doesn't have a transit area then that would make it pretty impossible for them to do anything other than have a requirement for a visa.

I doubt the OP will be getting a through ticket Skopje>Panama. I can't find any with stops at Ljubljana & Frankfurt.

It's not uncommon for smaller airports not to have a designated transit-without-going-landside option e.g. East Mids, Stansted, Bham airports. Ljubljana is not a large airport. :-)

Dear all, thank you so much for all your valuable comments. I have decided rather not to risk it. The airline was giving me inconsistent info, indicating that I risk to be denied boarding. Same time the immigration officers here in MK were not entirely clear about it. Not worth the stress and the money I guess!

A sensible decision, imo.

The border officers in your own non-Schengen country can't be expected to know for certain how Schengen border officers will react and I think the fact that the airline gave you inconsistent information was a warning that there were potential problems. :-)
