I usually go to the web site for the location I want to visit. So try a search for Mt. Pilatus. The official web site will have hotels and restaurants listed and that's a good place to start. I usually book through booking.com which is available on this web site. Click where it says Travellerspoint at the very top of your page. This takes you to the opening page. Then click on "Book Your Stay" as one of the options. This takes you to Booking.com and it's a great accommodation web site. The reviews are written by people who have actually stayed there, and it has accommodations in all budget ranges.
You may be able to get to Rhine Falls in your two-day stay. I'm not sure about public transportation since we had a car. Perhaps someone else will log on to help you with that.
If you stayed in Lucerne, you might be able to arrange tours to both Rhine Falls and Mt. Pilatus if you don't want to use public transportation and even the public transportation might be easier if you base in Lucerne. On the other hand, Zurich is about halfway in between them and might be easier to arrange the trips. I know there is a train station at the Rhine Falls.
Enjoy your trip.

How can you go to Switzerland and not visit Mont Blanc?

Ha ha - sorry. Fair point. I meant the region in general as opposed to the actual peak - having run the UTMB a few weeks ago I can tell you there are definitley bits of Switzerland nearby!
