I'm Thai and let me advise you, traveling in the most southern provinces of Thailand near the border between Thailand and Malaysia at this time is not recommended due to the dangerous situation of daily attacks of Muslim terrorists in the south of Thailand. They are making headlines in the newspapers every single day. It's really scary.

Flying from Bangkok to Kota Kinabalu is not the most direct of routes as I think all flights will go through Kuala Lumpur. Air Asia now fly from Bangkok to KL, and of course from KL to KK.
You only have 3-4 weeks to cover Sabah and Sarawak and Pen. Malaysia and Thailand so you will have to move quite quickly.

You don't say which country you are from. How to pack your luggage - bring as little as possible . You can always buy things as you travel. Fro instance toiletries are cheap in M;sia and Thailand. Budget accommodation is generally cheaper in Thailand than Msia. Use the ATM machines to withdraw money then you won't have to carry too much with you. Be careful of snatch thefts in M'sia.
Hope this helps.
