This isn't gonna help you I'm afraid as it doesn't cover Japan, although it may help others. Cebu Pacific is a great no-frills airline in SE Asia. Based in Philippines (it covers loads of airports in the Philippines) it servers China and Hong Kong, Malaysia, Thailand, Vietnam, Taiwan and South Korea. I have used them on numerous occasions and are pretty much the same as Ryanair/Easyjet etc.

Air Asia and Tiger Airways are the main budget airlines in Asia, but they don't cover Japan (which is not very budget friendly).

If you are stopping over in Tokyo on the way back, if your stopover is less than a couple of weeks, you should try and do a bit of travel in Japan. Get yourself a JR Pass (seems expensive but is actually cheap compared to what you'll pay when you arrive) and then visit places like Kyoto, Nara, Osaka, Hiroshima etc. Tokyo deserves a few days just to itself and so does Kyoto so by the time you have taken those two including the getting to and from, you've almost used up a full week.
