In general, Africa is one of those places where in and between most countries, budget airlines have not yet come to life.
Between the two cities, the options are with Kenya Airways and South African Airways, so that'll be your choice.
Otherwise, check if there are options to get there cheaper from or to anotehr nearby airport and travel partly overland.

British Airways fly internally throughout Africa and do non-stops from Jo'burg to Nairobi. Their prices tend to be pretty high, though normally cheaper than the same routes on SAA - and they do sometimes have some good prices if your dates are flexible.
Kenya Airways (not Air Kenya - two different airlines) do some good deals - if again, your dates aren't fixed.
There are one-ways available for around £270-£320 including tax etc. You need to go on their website and click on the "Special Fares" link. It doesn't always open - which means they haven't got anything at the moment. They do an excellent newsletter by email that has some good last minute deals too.

I am not sure about this route though, sometimes you are not able to book these internal routes in Africa. The wikipages of airports are always up to date and it doesn't list the Nairobi to Joburg route. Sometimes there are some extra rules about this or you actually have to fly with Kenya Airways or SAA on a co-sharing route or something. Seems the case here, but not sure
