Hi there,
Just a quick question, Going around Europe in mid-late 2013, we will be working our way south and finishing in italy.... We are wondering if we would be best to stay in Berlin, then onto Dresden then maybe go to Prague & Cesky Krumlov then to Vienna, then Salzburg then back to Munich for Oktoberfest as it seems like a better route to go instead of Dresden to Munich by train (approx 6hours) then back up to Prague, in comparison to Dresden to Prague??? Might sound confusing but we are just trying to plan as much sights as we can with the least travel times and the best travel routes...

Yeah, why not? You'll get to see more and experience new things. It's boring to spend it all in transport.

Yeah your route is what I would do as well, except skip Salzburg. So boring there.
Might want to add Loket to your trip. Check it out. Its on your way from Dresden to Prague

If you can catch up on sleep while traveling, than it doesn´t really matter which route you chose, but I would defo visit Berlin! It´s one of the greatest cities I´ve been to!
Traveling is always time consuming, so better try to reduce that time.
You´ll have a lot of fun, I´m sure!
