My friends and I are travelling from 4 weeks around The south of India, From hyderebad to mumbai 15th july to 15th august.
We're wondering the best places to visit, best modes of transport and Nice, cheap accommodation, considering we have a budget of 1,000 euro.?

My favorite places in the South were - Cochin, Varkala, Keralan backwaters, Hampi, Palolem, Old Goa, and Mumbai.
Something to consider though - you are landing right in the middle of the rainy season. It's going to be wet, so plan accordingly.

Yeah we're spending the month of june north of hyderebad volunteering, will the rainy season make the kerala backwaters unsafe or will it just be a bit miserable?

You certainly will be visiting South of India during rainy season. Not a good season to be in. You can get held up due to continuous rains and wet environment. So think again. I would suggest Backwaters so sure.... though not sure about rainy season. Otherwise it is one of the best and unique experience. You cannot miss it!

You can go to periyar, Munnar in kerala.

Goa, again stick to South Goa: Palolem and other beaches in South Goa, as they are clean and less crowded as compared to the ones in North.

Mumbai is a metro and you can decide some monuments or just be in the city to witness the difference in life in the same country, Mumbai and Kerala.

Though once agian I warn about rainy reason.

Don't forget to be at mysore, ooty, kodaicanal... If you are looking for to be in dry region feel free to ask. But south will be too wet at that time..
